Europe's flagship laboratory for basic research in molecular biology

EMBL is at the forefront of innovation in life sciences research, technology development and transfer, and provides outstanding training and services to the scientific community in its member states. This publicly-funded non-profit institute is housed at five sites in Europe whose expertise covers the whole spectrum of molecular biology.

Building on more than 20 years' experience in bioinformatics, the EMBL-EBI maintains the world's most comprehensive range of molecular databases.
They are the European node for globally coordinated efforts to collect and disseminate biological data. Many of their databases are household names to biologists – they include EMBL-Bank (DNA and RNA sequences), Ensembl (genomes), ArrayExpress (microarray-based gene-expression data), UniProt (protein sequences), InterPro (protein families, domains and motifs) and PDBe (macromolecular structures). Others, such as IntAct (protein–protein interactions), Reactome (pathways) and ChEBI (small molecules), are new resources that help researchers to understand not only the molecular parts that go towards constructing an organism, but how these parts combine to create systems. The details of each database vary, but they all uphold the same principles of service provision.

The Ensembl project produces genome databases for vertebrates and other eukaryotic species, and makes this information freely available online.

6. BLAST http://blast.ncbi.nlm.nih.gov/Blast.cgi

The Basic Local Alignment Search Tool (BLAST) finds regions of local similarity between sequences. The program compares nucleotide or protein sequences to sequence databases and calculates the statistical significance of matches. BLAST can be used to infer functional and evolutionary relationships between sequences as well as help identify members of gene families.

FASTA (pronounced FAST-AYE) stands for FAST-ALL, reflecting the fact that it can be used for a fast protein comparison or a fast nucleotide comparison. This program achieves a high level of sensitivity for similarity searching at high speed. This is achieved by performing optimised searches for local alignments using a substitution matrix. The high speed of this program is achieved by using the observed pattern of word hits to identify potential matches before attempting the more time consuming optimised search. The trade-off between speed and sensitivity is controlled by the ktup parameter, which specifies the size of the word. Increasing the ktup decreases the number of background hits. Not every word hit is investigated but instead initially looks for segment's containing several nearby hits.
